Although the Tokyo Monorail is not a JR Line, you can use the JR Rail Pass on this train.

If you’re not using the JR Rail Pass, I recommend buying your Shinkansen tickets at JR East Travel Service Center in Haneda Airport near the Tokyo Monorail gates so that you don’t have to try and buy tickets in Tokyo Station (which is always busy).
